BackgroundPreprint usage is growing rapidly in the life sciences; however, questions remain on the relative quality of preprints when compared to published articles. An objective dimension of quality that is readily measurable is completeness of reporting, as transparency can improve the reader’s ability to independently interpret data and reproduce findings.MethodsIn this observational study, we initially compared independent samples of articles published in bioRxiv and in PubMed-indexed journals in 2016 using a quality of reporting questionnaire. After that, we performed paired comparisons (...) between preprints from bioRxiv to their own peer-reviewed versions in journals.ResultsPeer-reviewed articles had, on average, higher quality of reporting than preprints, although the difference was small, with absolute differences of 5.0% [95% CI 1.4, 8.6] and 4.7% [95% CI 2.4, 7.0] of reported items in the independent samples and paired sample comparison, respectively. There were larger differences favoring peer-reviewed articles in subjective ratings of how clearly titles and abstracts presented the main findings and how easy it was to locate relevant reporting information. Changes in reporting from preprints to peer-reviewed versions did not correlate with the impact factor of the publication venue or with the time lag from bioRxiv to journal publication.ConclusionsOur results suggest that, on average, publication in a peer-reviewed journal is associated with improvement in quality of reporting. They also show that quality of reporting in preprints in the life sciences is within a similar range as that of peer-reviewed articles, albeit slightly lower on average, supporting the idea that preprints should be considered valid scientific contributions. Este planteamiento se hace desde la memoria política crítica que permitirá ver la influencia que ella ha tenido con otras éticas que hoy pueden agruparse en torno al concepto de convivencia: la ética intercultural, la ética ecológica, la ética de la economía solidaria, la ética de una ciencia construida socialmente y de una tecnología al servicio de las personas, la (...) ética educativa como expresión de apertura y diálogo y no como adoctrinamiento, la ética religiosa separada de todo fanatismo, la ética civil más allá de todo militarismo, la ética del género más allá de toda exclusión. Lo que implica la necesidad de consolidar una ética de la convivencia, como eje central de la cultura y de la vida de los habitantes de América Latina que no es sólo necesario estudiar sino practicar. Peter Abelard (1079–1142 ce) was the most wide‐ranging philosopher of the twelfth century. He quickly established himself as a leading teacher of logic in and near Paris shortly after 1100. After his affair with Heloise, and his subsequent castration, Abelard became a monk, but he returned to teaching in the Paris schools until 1140, when his work was condemned by a Church Council at Sens. His logical writings were based around discussion of the “Old Logic”: Porphyry's Isagoge, aristotle'S Categories and (...) On Interpretation and boethius'S textbook on topical inference. They comprise a freestanding Dialectica (“Logic”; probably c.1116), a set of commentaries (known as the Logica [Ingredientibus], c. 1119) and a later (c. 1125) commentary on the Isagoge (Logica Nostrorum Petititoni Sociorum or Glossulae). In a work Abelard called his Theologia, issued in three main versions (between 1120 and c.1134), he attempted a logical analysis of trinitarian relations and explored the philosophical problems surrounding God's claims to omnipotence and omniscience. The Collationes (“Debates,” also known as “Dialogue between a Christian, a Philosopher and a Jew”; probably c.1130) present a rational investigation into the nature of the highest good, in which the Christian and the Philosopher (who seems to be modeled on a philosopher of pagan antiquity) are remarkably in agreement. The unfinished Scito teipsum (“Know thyself,” also known as the “Ethics”; c.1138) analyses moral action. (shrink)

For a theory T, we study relationships among IΔ n +1 (T), LΔ n+1 (T) and B * Δ n+1 (T). These theories are obtained restricting the schemes of induction, minimization and (a version of) collection to Δ n+1 (T) formulas. We obtain conditions on T (T is an extension of B * Δ n+1 (T) or Δ n+1 (T) is closed (in T) under bounded quantification) under which IΔ n+1 (T) and LΔ n+1 (T) are equivalent. These conditions depend (...) on Th Πn +2 (T), the Π n+2 –consequences of T. The first condition is connected with descriptions of Th Πn +2 (T) as IΣ n plus a class of nondecreasing total Π n –functions, and the second one is related with the equivalence between Δ n+1 (T)–formulas and bounded formulas (of a language extending the language of Arithmetic). This last property is closely tied to a general version of a well known theorem of R. Parikh. Using what we call Π n –envelopes we give uniform descriptions of the previous classes of nondecreasing total Π n –functions. Π n –envelopes are a generalization of envelopes (see [10]) and are closely related to indicators (see [12]). Finally, we study the hierarchy of theories IΔ n+1 (IΣ m ), m≥n, and prove a hierarchy theorem. (shrink)

More than a decade after Philip P. Wiener and Frederick H. Young edited the first volume of Studies in the Philosophy of Charles Sanders Peirce, Moore and Robin have brought together a collection of essays which serves as a valuable supplement to that earlier publication. It is more than a supplement, however; it can stand on its own as a significant contribution to Peirce scholarship. Continuity with the first volume is achieved through new essays which analyze Peirce's theory of belief, (...) of habit, and of Scotistic realism—themes about which many of the earlier papers revolved. Novelty is achieved through increased emphasis on Peirce's logical and mathematical writings and on the influence of nineteenth century evolutionism upon Peirce's pragmaticism. The exploration of the latter motif in the three contributions of W. Donald Oliver, Rulon Wells, and Thomas A. Goudge is particularly noteworthy. In their Preface, Moore and Robin state that the most significant contribution of this new volume is the revelation of the extent to which Peirce was first a scientist and then a philosopher. This is a misleading characterization of the book. True, Victor F. Lenzen's "Charles S. Peirce As Astronomer" is an engaging piece. On the other hand, the bulk of the articles impress the reader with the originality and modernity of Peirce, the philosopher and Peirce, the logician. The most notable feature of this collection is the number of essays which draw parallels between dominant philosophical and logical themes found in Peirce's writings and major interests of mid-twentieth century philosophers. Impressive examples are: A. R. Turquette's "Peirce's Icons For Deductive Logic," Richard M. Martin's "On Acting On A Belief," Larry Holmes's "Prolegomena To Peirce's Philosophy Of Mind," and Richard J. Bernstein's "Peirce's Theory of Perception." In presenting the articles which constitute this volume the editors give evidence not only of the relevance of Peirce for the contemporary student of philosophy but also of the impetus which Peirce's thought has provided for creative philosophical analysis. An additional bonus for Peirce scholars are two bibliographies prepared by Max H. Fisch. One is a supplement to Arthur W. Burk's 1958 bibliography of works by C. S. Peirce. By a theorem of R. Kaye, J. Paris and C. Dimitracopoulos, the class of the Πn+1-sentences true in the standard model is the only consistent Πn+1-theory which extends the scheme of induction for parameter free Πn+1-formulas. Motivated by this result, we present a systematic study of extensions of bounded quantifier complexity of fragments of first-order Peano Arithmetic. Here, we improve that result and show that this property describes a general phenomenon valid for parameter free schemes. As a consequence, we obtain (...) results on the quantifier complexity, finite axiomatizability and relative strength of schemes for Δn+1-formulas. (shrink)

Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. In this paper we continue the study of the theories IΔ n+1 (T), initiated in [7]. We focus on the quantifier complexity of these fragments and theirs (non)finite axiomatization. A characterization is obtained for the class of theories such that IΔ n+1 (T) is Π n+2 –axiomatizable. In particular, IΔ n+1 (IΔ n+1 ) gives an axiomatization of Th Π n+2 (IΔ n+1 ) and is not finitely axiomatizable. This fact relates the fragment IΔ n+1 (IΔ n+1 ) to induction (...) rule for Δ n+1 –formulas. Our arguments, involving a construction due to R. Kaye (see [9]), provide proofs of Parsons’ conservativeness theorem (see [16]) and (a weak version) of a result of L.D. Beklemishev on unnested applications of induction rules for Π n+2 and Δ n+1 formulas (see [2]). (shrink)

A well known theorem proved by J. Paris and H. Friedman states that BΣn +1 is a Πn +2-conservative extension of IΣn . In this paper, as a continuation of our previous work on collection schemes for Δn +1-formulas , we study a general version of this theorem and characterize theories T such that T + BΣn +1 is a Πn +2-conservative extension of T . We prove that this conservativeness property is equivalent to a model-theoretic property relating Πn-envelopes and (...) Πn-indicators for T . The analysis of Σn +1-collection we develop here is also applied to Σn +1-induction using Parsons' conservativeness theorem instead of Friedman-Paris' theorem.As a corollary, our work provides new model-theoretic proofs of two theorems of R. Kaye, J. Paris and C. Dimitracopoulos : BΣn +1 and IΣn +1 are Σn +3-conservative extensions of their parameter free versions, BΣ–n +1 and IΣ–n +1. (shrink)

Current UK legislation is impacting upon the feasibility and cost-effectiveness of medical record-based research aimed at benefiting the NHS and the public heath. Whereas previous commentators have focused on the Data Protection Act 1998, the Health and Social Care Act 2001 is the key legislation for public health researchers wishing to access medical records without written consent. The Act requires researchers to apply to the Patient Information Advisory Group for permission to access medical records without written permission. We present a (...) case study of the work required to obtain the necessary permissions from PIAG in order to conduct a large scale public health research project. In our experience it took eight months to receive permission to access basic identifying information on individuals registered at general practices, and a decision on whether we could access clinical information in medical records without consent took 18 months. Such delays pose near insurmountable difficulties to grant funded research, and in our case £560 000 of public and charitable money was spent on research staff while a large part of their work was prohibited until the third year of a three year grant. We conclude by arguing that many of the current problems could be avoided by returning PIAG’s responsibilities to research ethics committees, and by allowing “opt-out” consent for many public health research projects. Cowan makes an intriguing case for a fundamental limit in the number of chunks that can be stored in short term memory. Chunks are collections of concepts that have strong associations to one another and much weaker associations to other chunks. A translation of this definition for the visual domain would be that a visual chunk is a collection of features that belong to the same perceptual group. Here, we will first address the neuronal mechanisms that may demarcate visual chunks. (...) Then we critically evaluate to what extent these mechanisms might be responsible for the limit on the number of chunks that can be held in STM. We conclude that the clarity with which the psychophysical data point to the number four is not matched by a similarly clear limit imposed by physiological mechanisms. (shrink)

Peer review is a widely accepted instrument for raising the quality of science. Peer review limits the enormous unstructured influx of information and the sheer amount of dubious data, which in its absence would plunge science into chaos. In particular, peer review offers the benefit of eliminating papers that suffer from poor craftsmanship or methodological shortcomings, especially in the experimental sciences. However, we believe that peer review is not always appropriate for the evaluation of controversial hypothetical science. We argue that (...) the process of peer review can be prone to bias towards ideas that affirm the prior convictions of reviewers and against innovation and radical new ideas. Innovative hypotheses are thus highly vulnerable to being “filtered out” or made to accord with conventional wisdom by the peer review process. Consequently, having introduced peer review, the Elsevier journal Medical Hypotheses may be unable to continue its tradition as a radical journal allowing discussion of improbable or unconventional ideas. Hence we conclude by asking the publisher to consider re-introducing the system of editorial review to Medical Hypotheses. (shrink)

R is a 20 year old colour blind subject who, in addition to the relatively common grapheme-colour synaesthesia, presents a rarely reported cross modal perception in which a variety of visual stimuli elicit aura-like percepts of colour. In R, photisms seem to be closely related to the affective valence of stimuli and (...) typically bring out a consistent pattern of emotional responses. The present case study suggests that colours might be an intrinsic category of the human brain. We developed an empirical methodology that allowed us to study the subject's otherwise inaccessible phenomenological experience. First, we found that R shows a Stroop effect elicited by photisms despite the fact that he does not show a regular Stroop with real colours. Secondly, by manipulating the colour context we confirmed that colours can alter R's emotional evaluation of the stimuli. Furthermore, we demonstrated that R's auras may actually lead to a partially inverted emotional spectrum where certain stimuli bring out emotional reactions opposite to the normal ones. These findings can only be accounted for by considering R's subjective colour experience or qualia. Therefore the present paper defends the view that qualia are a useful scientific concept that can be approached and studied by experimental methods. (shrink)
